I find it very difficult to hear the difference between "eple" and "eplet". Is it meant to be this subtle or is it maybe a mistake in the course's audio?

There is no difference in the pronunciation, as the 't' in 'eplet' is silent here. However, "Eple er ikke en tomat" would be grammatically incorrect.

It's not a mistake. The two words are fairly similar in pronunciation.
