Why did it correct me from "kommer du" to "du kommer"? Isn't it a question?

It is indeed a question and both arrangementes can be correct. It could be something else in the way you wrote the sentence that was incorrect and Duo guessed at the correct answer closest to what you wrote.

I put "du skal komme i morgen, altså" and it corrected me to "du vil komme i morgen, altså." So 1: why doesn't 'skal' work here, and 2: regarding the comment above--it does seem to prefer not inverting the word order?
