Duolingo seems to equate the present continuous with the present tense, at least in Dutch. I am eating a tomato in Dutch should actually be "Ik ben een tomaat aan het eten".

No, both 'I eat a tomato' and 'I am eating a tomato' are correct translations for 'Ik eet een tomaat'. "Ik ben een tomaat aan het eten" is not used very often, and only in certain circumstances (like as an answer when someone is asking what you are doing right now).
