Write them out on note card and study them.

Practice - it took me awhile to remember all of them as well, especially since they all sound so similar.

Yeah all I did was drill through each of the two exercises from the lesson every day (sometimes each lesson twice a day) for a week or two until I felt confident about all of the words. As long as you fully learn one question a day (for example lets say you focus on what quién and quiénes mean today, what cuánto and cuántos mean tomorrow, etc.), then in a weeks time you'll be able to differentiate between all of them. And from there on, just use the "Practice Skill" option every now and then for the 'Questions' skill to maintain what you learned.

Definitely find another source to learn conjugation and such, and I also learn little children songs in Spanish which are really easy to come by on youtube as long as you type in what you want to learn in what language

I think there is a thread on this same topic in the Spanish language discussions and there were some hints there.

How = Cómo? Where = Dónde? When = Cuando? What = Qué? Which = Cuál? Who = Quién? How much = Cuánto cuesta?... Just some of them. The most popular and useful.
