Not exactly a thing you'd say to a person you know, but you can hear it in some movies said by a rather weird person. Or a saint. I'm not sure since I haven't been watching a lot of such movies lately

Agreed. Personally I think "spirit" makes better sense than soul.
Why not "you have a pretty soul"?
