Czy has several meanings. In case "if" can be replaced by "whether" in the English sentence, czy is the only option.

I think that "wątpię, że" is said by natives as well, but I doubt (hehe) if it is correct.

In fact, I once saw a Polish philology professor say that this works exactly the opposite of "wiedzieć":

wiem, że / nie wiem, czy

wątpię, czy / nie wątpię, że
