The context is unclear here, or at least gets mixed up for me. 「 彼は学校に行きます」implies that he is currently going to school, doesn't it? As in, he is walking to school as we speak. Which is very different from 'he goes to school'.

「 彼は学校に行きます」 can mean both "He is currently going to school" and "He gets his education in school", in Japanese. However, 「彼は学校に通う」would be a more common expression, if one intends the latter.

Both へ and に are correct and the meanings are almost the same.
