"Won't you come up" is probably a more accurate English translation than "Don't you come up". "Don't you come up" would only be used as a threat in English which I don't think is the intent of the Hungarian.

Yes, to use the question in the negative in English, I would say "Aren't you coming up from the cellar?"

This course seems to favour "do" & "don't" vs "are" and "aren't" which I think is a feature of the course writers being non-native English speakers.
