Could this also be translated as "I want to eat lunch in two hours" ?

No, that would be "Я хочу пообедать через два часа".

As a further question, how would you say "I want to have lunch for two hours"?

Not at all, it takes both. "Я хочу пообедать" and "Я хочу обедать" mean virtually the same thing.

Why not " at two hours" ? and only "at two"?

I don’t think "at two hours" is correct English. It could be "at two o’clock", which should be accepted.

On the hour!

You mis spoke.

Its the english translation of usual slang that facilitates the mis understanding.
