(1) “I cook the chicken with the pan.” is the correct sentence. (2) “I cook the chicken in the frying pan.” is the wrong sentence. The reason I can’t make sense the first one is correct. “With” can be used as together with. For example “I cook the chicken with salt and pepper.” Can you eat the pan? I don’t understand why the second sentence is wrong.

"to cook with" can be used to indicate the tool with which you cook. "with" can generally be used this way.

For instance, you "cut with a knife", "eat with your fingers", etc.

"I cook the chicken in a pan" should be accepted too, though. But not "in the pan".
