Question about 'Eller'.

I'm wondering if I can use it in the same way as English in a specific circumstance- that is, to say something like 'Do your homework or you'll be in trouble' or 'Eat your breakfast, or you'll be hungry later'

Is it appropriate here, or should I use something else? Is it just used for comparison in Swedish?

Good question. No, we'd typically use annars:

Ät din frukost, annars blir du hungrig senare

Using eller is not strictly wrong, but it makes it sound like an either/or choice rather than a notion of implications.

in your example sentence, "or" could've been replaced with "otherwise". If that's the case, then use "annars" in Swedish :)
