Maybe it's a Welsh dialect of English thing, it's equivalent to 'he ate breakfast'.

"He had breakfast"? It's just a shortening of "he had ate breakfast". Quite common in the UK.

No, it's not that kind of "had" (past perfect tense). It's the past tense form of "having", as in "He is having breakfast".
