There's no perfect rule for this. The emphasis changes depending on the placement, but you'll still likely be correct or at least understood.

If you bought a "package" of many, or many in one specific purchase, たくさんXXを買いました。

If you bought many over time or just many in general, XXをたくさん買いました。This is a more typical syntax and implies a less specific meaning so it will fit into more variances of context.

Because は is the topic marker and, in this case, you are the topic. It's implied: （私は）色鉛筆をたくさん買いました。

I think you should be able to use it -we are talking about what we bought. However, it sounds a little sloppy. You should use を for the direct object.

"as for coloured pens, many I bought" is the literal translation with は rather than を.
It doesn't sound that right to me, in general.

Also, afaik 買う explicitly calls for を on its direct object...

Ah yes, the exercise that for 4 years now has allowed さわやま and だくさん to mean "many", but not 多く.

VGQ! maybe in 'natural usage' 多い is less for this type of retail purchase, but more for taking inventory/stocking up with goods (from supermarket? or [i'm trying to remember previous lessons] ordering/evaluating food?)
