I know that "I hear your words" is the literal translation of the Czech sentence. But could it also be translated as "I hear what you're saying"? I'm just curious, since "I hear what you're saying" is very often used in English with the (unspoken) undertone of "but I really don't care..."

You can say that, but I wouldn't accept that as an answer here at Duolingo. Here you should aim for the closest translation. "I hear what you're saying." is a close translation of "Slyším, co říkáš."
