In ordnung Vs Alles Klar

What is the difference between the two?

They can be used pretty much synonymous. "In Ordnung" means more "I agree/accept", while "Alles klar" is more like "I acknowledge/understand". Vice versa you can also use alles klar like "we have a deal", or in Ordnung like "I got what you said", that's why they are pretty interchangeable.

I think "in ordnung" is more akin to "everything's fine" while "Alles klar" is simply "Alright".

I'd put "all right" with "in Ordnung"; like Max.Em already said, "alles klar" literally means that "I understand how things are / what you told me", while "in Ordnung" literally means "that's in order" (e.g. as in "I agree to do what you told me").
