The translation of this flips the objects around - would it be incorrect to say "hij schrijft op het schoolbord met een krijtje"? Or is this order (instrumental then locational) just preferred in nl?

Both are fine, it depends on what you want to emphasise. :)

The reason perhaps is that Dutch follows a (Time-)Manner-Place order in sentences. Here,"with a piece of chalk" is the manner in which somebody is writing on the blackboard which is the place/location of the action.
