Would "Miche ya miti" then be the plural, or would you still use the singular of tree in this construction? As in "Miche ya mti"?

Yep. Each tree is the seedling of a separate tree. Swahili likes double plurals like this too, even within compound words:

mwanamke = woman
wanawake = women

mwenyekiti = chairperson
wenyeviti = chairpersons
