We were attending / going to -- to by mělo jít taky, ne?

To me (native AmE), "were attending/going to" sounds a bit unusual without some context. In a sentence like, "We were going to the same school until she moved to another city" the progressive feels better. But even there, "went" seems like a better fit. (I hope I understood your question...!)

We have attended the same school - could it be correct too? see https://www.macmillandictionary.com/dictionary/british/attend

I wouldn't use the present perfect here. But I have added 'attended' as a valid translation.

Yeah, you are absolutelly correct - there could´nt be used the present perfect there.

I thought "chodit" is only used to express "walking on foot".

And also general going somewhere, such as school, concert, movies, work...(unless you specifically want to mention that you're driving there or taking a tram). Same applies to "jít".

Is "do" a possible alternative to "na" when school is concerned?

Yes. "na" is more common here, while "do" sounds more literal - like to the same building. Both are possible and accepted, just remember they take a different case.
