i suggest that 'shut' as an alternative to 'close' and 'shop' as an alternative to 'store' should be accepted here...

Are they shutting down the store permanently or temporarily (i.e. will open again tomorrow morning)?

Can someone answer this please?

Just as "close" is ambiguous in English, "menutup" seems to be the same way.

Absolutely not! "Close up" means "move closer or make something move closer to each other".
