Can you also say "Quantas semanas o seu bebê tem?" or would that sound weird?

No in this context. It is impossible knowing who is the person in this phrase. The word "seu" can refer to father- "senhor" or to mother's baby- "senhora".

Why could “quantas semanas tem o teu bebê?“ have been rejected?

Is it more common to say "..tem o seu bebe" or "..tem seu bebe"?

We prefer to shorten things, so "seu bebê" is more common.
