So does the be' suffix in this context still mean not? I'm confused about its inclusion.

In this case, it is not the -be' suffix. It's just the same syllable being used in a different word. If it always had to be the -be' suffix, that would be a little like asking "Does not at the beginning of notice mean that it's negative?" rewbe' means "citizen". rew doesn't mean anything.
