Just as for many English speakers "wish" is a polite or formal way of saying "want", in a context like this. (That's in the US; no idea about elsewhere.) In a shop or restaurant where this question is being asked, "How do you wish" or "How would you like" is probably more likely than "How do you want."

In English you tend to use wish and want interchangeably. Depending on the context 'want' would be somewhat stronger than 'wish' (a need rather than a whim)...
