Just when I thought I understood that "fare" takes "avere" in the passato prossimo (based on many examples in Duo), this sentence using essere with "fatto" came along. What am I missing?

It is a passive construction. Il contadino ha fatto il burro <> il burro è fatto dalla crema.

The passive generally takes the auxiliary essere, but you can also say "il burro viene fatto/va fatto/si fa". This sentence uses the present tense, the passato prossimo would be "è stato fatto".
