"All the time" indicates on every occasion (it would be synonymous with "every time" or "always") while "the whole time" indicates just the entirety of one occasion.

Some examples:

"He does this all the time whenever we go out." ("This" that "he does" happens when something else happens. In this case, the "going out". "This" happens on more than one occasion, that is, "all the time".)

"Someone was talking the whole time during the movie." (On the one occasion of going to a movie, someone happened to be talking throughout the entirety of the occasion.)
