I would have thought that "Mijn kat houdt niet van mij." stresses that it's not me whom my cat loves, while a simple denial that my cat lives me would be "Mijn kat houdt van mij niet.". But Duolingo corrects the latter to the former.

That's because the latter "Mijn kat houdt van mij niet" is not correct. That word order is not used in Dutch. Only "Mijn kat houdt niet van mij" is correct.
