Автобус is just a bus. About marshrutka you can read here: https://goo.gl/JuFHha. Marshrutkas are private owned unlike municipal buses

How acceptable is using іти for vehicles, as opposed to їхати?

If it's about you using a vehicle (I go by bus) - not acceptable at all. However, it can be used to speak about route of some transport.

Цей автобус іде до вокзалу. (This bus goes to the train station).

However, I would say that word їхати in this situation is still more common.

Oh, yes... just two different verbs ))) іде - іти, їде - їхати...

Are you saying the translation is correct using either іде or їде?

In this case, yes

Is it not possible to start questions with чи?

It's possible in Ukrainian, but not in this course :)

In my mind, "чи їде.." here sounds more naturally. And, yes, I'm Ukrainian ;)
