Why is this Rugadh i mBaile Átha Cliath mé instead of Rugadh mé i mBaile Átha Cliath?

Because it's a saorbhriathar construction. The mé is the object of the verb, not the subject. And, generally (in native speech), objects come at the end of the clause when it'starts a pronoun, thus behind the Baile Átha Cliath*.
